In Pokemon Sapphire, The player starts their journey in Littleroot Town, where the family has just moved from the Johto region after the player's father, Norman, became the leader of the Petalburg Gym. The story starts off with the player riding in the moving van, which arrives in Littleroot. After exiting the van, the player's mother explains that they have just arrived at their new home; they then enter the house together, and there are Machoke movers carrying boxes. The player's mother suggests that the player introduce themselves to Professor Birch, a friend of Norman's.

In Pokemon Ruby, The Elite Four are the strongest Trainers in the region, and they can only be battled by challengers who have all eight Badges of Hoenn. They are Sidney, who specializes in Dark-type Pokemon; Phoebe, who specializes in Ghost-type Pokemon; Glacia, who specializes in Ice-type Pokemon; and Drake, who specializes in Dragon-type Pokemon. After defeating the Elite Four, the player must then battle the Pokemon League Champion, Steven. The player has the ability to encounter Rayquaza at the Sky Pillar and find Latios, Latias roaming around Hoenn.

Pokemon Mystery Dungeon starts with the player as a human who is turned into a Pokemon. A series of questions at the start of the game determines what Pokemon the player becomes. When the player first discovers that they are a Pokemon, they will first meet their partner who also happens to be a Pokemon. The journey begins with the player going out to find a lost Caterpie. Once this first quest is done, the journey begins in earnest. All Pokemon from Generations I, II, and III are available in this game; all may be encountered and recruited as the player ventures across the land and through various dungeons.

In Pokemon Leaf Green, Oak allows the two new Trainers to leave for their journey across Kanto. Stopping in Viridian City's Poke Mart, the player will find that a package has come in for the professor, and the clerk asks that it be delivered to him. After this has been completed the professor gives one Pokedex to the player and one to the rival, and sends them on their way. Viridian City has a Gym; however, it is locked. From here, the player has their first encounter with other Trainers, on Route 2 and in Viridian Forest, and their first encounter with a Gym Leader: Brock the Rock-type Gym Leader of Pewter City.

In Pokemon Fire Red, the player has their first encounter with other Trainers, on Route 2 and in Viridian Forest, and their first encounter with a Gym Leader: Brock the Rock-type Gym Leader of Pewter City. After his defeat, journeying along Route 3 and through Mt. Moon brings the player face to face with the regional villainous team, Team Rocket, who are attempting to extract rare Fossils from the cave. Their defeat allows the player to continue through the cave, obtain the Dome Fossil or Helix Fossil which can be regenerated into Kabuto and Omanyte, and continue onto Route 4, which leads directly into Cerulean City, where another Gym is.

In Pokemon Emerald, a goal to change the world they believe will benefit Pokemon Magma desiring more landmass and Aqua desiring to expand the sea and both plan to accomplish their respective goals by summoning the legendary Pokemon Groudon and Kyogre. Between the player's visit to the seventh and eighth gyms, both teams summon their respective legendary Pokemon, however, the Pokemon refuse to obey either team and begin fighting, which puts the world in a constantly switching state of droughts and rain. The player climbs a tower in order to summon the legendary Pokemon Rayquaza, who quells the other two Pokemon's rage. After the player beats the Elite Four, they are able to encounter two Pokemon flying across Hoenn called Latias and Latios, and can access an area called the Battle Frontier.
